It makes form answers, annotations and stamps part of the page itself, so they can no longer be edited or removed.
In Form fields only mode, yes. In Everything mode the pages are redrawn as pictures, so text is not selectable (OCR PDF can restore it).
Flattening makes the signature image part of the page, but it removes the cryptographic signature data, so it can no longer be verified.
